Apparently you're not using Dark Injection, it happened to me too for the Civilization Phase, and it was the ''Flexible Editor Camera'' option that was responsible.
A little idea... I thought of ''davofloraeditor'', it's an old mod that has become obsolete.
Maybe your planets have your custom plants on them, they are generated first and Maxis's come after (the game will be coded like this), and since the mod is broken, your plants no longer load and crash the game!
Another mod that uses the plant editor has been created, it is more complete and stable. Try downloading it and see if your game still crashes (don't forget to remove the broken mod).
